This is typically a stale-configuration-cache issue rather than an actual configuration problem — the runtime is still referencing an old cached version of the transformer's configuration rather than picking up the current one. Toggle the transformer's 'Customized' checkbox off and back on (making a trivial change and reapplying it) to force the configuration cache to refresh and correctly pick up the transformer's real configuration; retest afterward.
