For an MES-style integration that needs to start a Shop Order operation's run/setup time clocking for a team, is there a single API call for this — the API Explorer only seems to show individual machine or labor clockings, or a multi-step virtual-assistant-table workaround?

Use the StartOperation action on the ShopFloorServices API — it starts team-level clocking directly in one call, rather than needing the multi-step insert-into-virtual-table / read-objkey / call-assistant-action / cleanup pattern that the Start Clockings Assistant's virtual table otherwise requires.
