Check which release's version of IFSCRWebSetup you're using — the version bundled with Apps9 is incompatible with the newer IIS version shipped in Windows Server 2016. Using the IFSCRWebSetup installer bundled with Apps10 instead resolves this, even if the environment itself is still running Apps9 (this is a compatibility issue specific to the installer tooling's own IIS-version assumptions, not the underlying application release).
