Check whether the service/integration user has been granted access to the relevant Sites on the 'Sites per User' page — a missing site assignment for that account is a common reason certain site-scoped entities (like Shipments) come back as not-found or empty for a service account specifically, even when its permission set otherwise looks correct and other, non-site-scoped entities work fine.
